This is a continuation of the story of Lyra. In a remote cave in another world Lyra is being kept asleep by her mother, Mrs. Coulter. While asleep she dreams of her friend Roger, whom she led to his death in the first book. She talks to him and promises him that she will rescue him from the world of the dead. Meanwhile, Will (the keeper of the knife that can cut anything including doorways into other worlds) is searching for Lrya with the protection of two outcast angels and Professor Mary Malone has stumbled into a world with elephant-like animals that are based around a wheel and natural roads.
Will finds Lyra and with the help of the armored bear king and two small spies, awakens her. In an attempt to escape he breaks the knife by being unsure where he wants to cut to. The armored bear king fixes the knife and then Lyra, Will, and the two spies go to the world of the dead where they must separate from their daemons (a part of their soul; Lyra's takes a physical shape - Pantalaimon). Lyra convinces the half bird half woman creatures that feed on the guilt and shame of the ghosts that they could have the job of showing those who tell the truth to the way out of the world of the dead and to a happier end. The main creature leads them to where they would be able to cut into another world. In the process they have to pass a hole of nothingness, in which Lyra almost falls. Through the passage cut by Will, the ghosts pass through and become part of everything, what the ghosts feel as relief.
This world is dangerous for Will and Lyra because there is a war going on between the Metatron - the militaristic angel that took over for the Authority (claimed himself creator) because he was too old, and those who are trying to overthrow the Church. A witch had previously made a prophecy the Lyra would be tempted like Eve and the decision she made would determine the outcome of the war and the survival of humanity.
